This is a known software issue when the genie is only seeing 1 wireless network. The remedy is to create a mobile hotspot on your phone, or plug in an old unused WiFi router, so that the genie sees more than 1 network. You will then be able to scroll to the right and select continue. Good Luck!!

If you have the remote working the Genie, and only need the TV programmed.... Press/Hold mute and select buttons until light blinks, type in 12051. Good Luck!!

You are on the right track here. The Network info will have HD at the end (TNTHD, SyfyHD) if your guide is set to show the HD Channels. Press the Guide Button, then press the yellow button (guide options), choose All Channels. Doublecheck to make sure the preferences are set to Hide SD Duplicates, as you stated earlier. If you haven't tried this already.... the next time it happens, touch any of the "buttons" on the front of the genie, then retry your remote. If that has no effect, switching to an rf remote, and configuring your genie for the rf signal, might eliminate the issue. Double check to see that your current remote is not rf capable. The "thump" you refer to is also known as "the bonk". To disable, using your DirecTV remote, Press: MENU Settings & Help Settings Audio Sound Effects Set Volume level to OFF. Good Luck!!
