are my apps gone forever, or is there a way to restore them in the new version? i also can't sync my apps from the iPhone because it wants to replace the apps i kept on the iPhone all the time with the default apps that come with the phone.

Are you logged into the iTunes store with the same iTunes account?
Upgrading iTunes on your computer does not cause Apps to disappear. Is your media content still on the computer and showing in iTunes?

this is a work phone... so i sync my apps on this computer, and sync my music/ringtones from my home computer. right now i have two folders for iTunes. iTunes and iTunes 1 (assuming this was created when i installed v10). the iTunes folder has a mobile applications folder in it but the iTunes 1 folder does not. i tried copying the folder to the newer folder but that didn't work.

iTunes knows which apps you've purchased. If you are logged in with the user that you purchased them with, you can just re-dowload the apps and you will not get charged again.

thanks. why does it want to restore the default apps on my iphone instead of copying apps on the phone to the iTunes apps folder?

In order to keep the files on the iPhone, you need to authorize the user on iTunes before you sync.
Note if you have more than one computer syncing the iPhone, this can cause a conflict as it's setup for a single computer. Read this link for further details:
